Make sure all input files have the size width, height, and pixel format. Otherwise you will have to do some filtering.

If you want additional suggestions show the complete console output from your command.

Perhaps "audiotoolbox" can be considered such a thing, but that's for macOS and, as far as I know, doesn't support pcm_s16le (as for PCM it does support pcm_alaw and pcm_mulaw).

Example using ffprobe. If there is audio in the file it will output "audio". If there is no audio it will output nothing.

By "glue" I guess you mean concatenate. Use the concat demuxer.

If you want to copy all streams from the input use:

ffmpeg -i input.mkv -map 0 -c copy output.mkv
Otherwise it will use the default stream selection behavior which chooses one stream per stream type and discards the rest if they exist.

I'm guessing hdmv_pgs_subtitle is image based. You'll need to perform OCR to convert it to text. FFmpeg has an ocr filter, but I know nothing of it and didn't look into what it does.

There is no installer. It is up to the user to determine where to place and how to execute the binaries.

Hard to say since quality is a subjective matter. Is the output not good enough with "-q:v 2"? You can try "-qmin 1 -q:v 1" instead.

You can always output to PNG instead (and omit "-q:v" and "-qmin" because PNG ignores those options).
