You can't ignore codecs and containers limitations - some containers support very limited set of codecs.

you need to be more precise - glitch as adding noise in spatial domain? or adding noise in bitstream domain? (both works nicely but results will be completely different).

When I try running it on my Pioneer the video and the subtitles are ok but there's no audio. I know that there's no issues with the hardware because videos converted with "FreeMake Video converter" do play audio. Have no experience with "AutoHotKey" thus can't advice. Probably best way is to put '-report' directly after ffmpeg i.e. : ffmpeg.exe -report ...remaining part of commandline... As i've wrote previously - after brief script check i would consider this place as best ffmpeg = %A_ScriptDir%\ffmpeg.exe ...

Seem format used by ffmpeg is specified indirectly - after brief script review i was unable to trace '-f mp4' or '-f mov' option. Are you able to edit script and somewhere option '-report' and provide it here so we can check how ffmpeg commandline looks.

ffmpeg depend fully on driver capabilities - if driver report to ffmpeg limited set of sample rates then all you can do is resample input sample rate to new one with help of ffmpeg audio filter (sample rate converter). It will be good if you can provide your command-line, also log from ffmpeg driver...
